Some time after the events of Shrek Forever After, Puss in Boots throws a party at Governor Del Mar's mansion when, by setting off fireworks during a fight with the Governor's men, he awakens an earth giant, whom he decides to attack. He manages to stun the giant, but is soon after crushed by the bell. Waking up in the doctor's office, Puss learns that he only has one life after spending his last eight, and the doctor suggests that he retire immediately. The Cat brushes it off at first, but after losing a duel and giving his sword to a black-hooded albino wolf in a local pub that night, he decides to take the Doctor's advice. He seeks refuge in the home of Mama Luna, an elderly cat lady, to become a pet and ceremonially buries his iconic outfit, seemingly ending his career as a criminal.
Over time, the Cat meets Perrito, an optimistic dog disguised as a cat. Their conversation is interrupted when the Goldilocks and the Three Bears crime family show up looking for Puss, only to find his "grave". They inadvertently reveal to the Cat the existence of the "Wishing Star" and that that night a map showing its location will be delivered to "Big" Jack Flock, the owner of the family's bakery who collects magical items and wishes to master all the magic in the world. Seeing this as an opportunity to restore his lost lives, Puss breaks into Jack's bakery to steal the map, surprisingly reuniting with Kitty Softpaws, who is angry at him for running away from their wedding. Puss and Kitty run away with the map, along with Perrito, who followed Puss to the bakery. As the trio flee, Puss briefly notices a hooded wolf watching him.
The card takes the trio to Darkwood, which transforms into different landscapes depending on the card's owner: Cat and Kitty get dangerous paths, while Perrito gets a calm and colorful forest. Kitty shaves off Puss's beard and Puss gets rid of the stick he used as a replacement sword, but Perrito rushes after it, causing him to be caught by Jack. Soon after, Zlata and her gang intervene and a fight breaks out. Amid the turmoil, Cat sees the hooded wolf again and runs away in fear, distracting Kitty and allowing Zlata to get the card. When Perrito reassures him, Puss reveals that he deeply regretted leaving Kisa on their wedding day. Kisa overhears their conversation and later reveals that she wasn't at the wedding either, feeling she could never compete with someone who loves herself more than her.
Together, Puss and Kise manage to take the map from the bears and Zlata when the latter is distracted by a map that depicts their forest house. As the dimension transforms, Perrito stays behind and is caught by Goldie, while Puss is accidentally trapped in the Cave of Lost Souls after touching the map, leaving Kitty to find Perrito on her own. Inside the cave, Puss encounters crystal reflections of his past lives, who taunt him for changing his worldview. A hooded wolf also appears, revealing that he is the literal incarnation of Death, and now wants to take Cat's last life as punishment for wasting his previous lives recklessly. In fear, the Cat hurriedly runs away with the map, which is watched by Kisa and Perrito from afar. Meanwhile, Zlata reveals that she would like to have a human family, disappointing the bears, who nevertheless were devoted to her and considered her part of their family.
Zlata's group and Jack soon arrive and another fight breaks out. During this, Kitty throws Jack into his magical bottomless bag, Zlata saves Little Bear when he is almost thrown off the star, and Perrito manages to convince Cat that one life is enough. Moments later, Death appears, and a fierce duel breaks out between him and the Cat. Puss manages to disarm the wolf and boldly states that while he knows he can never truly defeat Death, he will never stop fighting for his last remaining life. Death reluctantly decides to spare Puss, noting that he no longer sees Puss as an "arrogant bandit" who believes he is immortal. Before leaving, the wolf assures the Cat that they will meet again, which the Cat respectfully acknowledges, to Death's mutual respect.
Later, a giant Jack crawls out of his bag, having eaten a growth magic cookie, and takes the card from Puss and Kitty. When he tries to make a wish, Perrito distracts him long enough for Cat, Kitty, and Zlata to take the card and destroy it, and with it, the Wishing Star. In the process, Jack himself dies. Afterwards, Goldie finally agrees to recognize the bears as his family and goes to take over Flock's bakery, while Puss reconciles with Kisa, promising a life together. Some time later, the two and Perrito - now known as "The Buddy Crew" - hijack Governor Del Mar's ship and set sail to reunite with "some old friends" for a brief moment when they see a castle in Far Far Away.
